Hi,
using(( liferay 7.1 ce ga3 ))
I've got a strange problem with some of the standard liferay functionality. Some of the older users (older as in, a month, not years) do not show up on the control panel, yet they are still there on the database. Company Id is correct and all. To make things more fun, when I go to the user groups tab on the control panel there's nothing, but if I open a user and try to select a user group there, they all display. Does anyone have a clue as to why this may be, or how to investigate it further? It makes no sense to me.

Most likely the search index is broken. Go to search in the control panel and do a full reindex. (In theory, reindexing users might be sufficient for this issue, but probably something else wasn't indexed correctly too, so it's best to reindex everything)

Still have the same issue. i have tried re-indexing and restarting the server. But No Luck...

Hmm.
Can you check the logfile. Are therey any exceptions?

Your logfile is quite full with errors, but none seem relevant. But I could easily have missed an issue. I still believe that the search index isn't correct. "database.indexes.update.on.startup=true​​​​​​​" recreates the database index entries, it has no effect on the search engine.
I am unsure now (since you posted that config) if you really have reindexed:
Click Control Panel -> Configuration -> Search
Click the button with "Reindex all search indexes" (or something like that)

Wrong menu.
Not: Control -> Panel Configuration -> System Settings -> Search
HERE:
  Control -> Panel Configuration -> Search
Then click reindex.
